When trying to compile the system files I get the following message:
An internal error occurred during: "Clean and rebuild system files".
java.lang.NullPointerException
This is the first time I have tried compiling the system files since loading them on my new Windows 7 PC. I am using Eclipse Indigo with the Netburner plug-ins.
Any assistance would be greatly appreciated.

You should make sure to read the wiki on moving to Galileo and beyond. It addresses the java lang exception with Helios. I haven't messed with Indigo yet. If there isn't anything you HAVE to have in the latest eclipse releases you should have better luck with Galileo. The wiki FAQ also has some info on java lang exceptions.
